      The J. Craig Venter Institute (JCVI) is a dynamic non-profit research organization using science to impact the world. Our research groups focus on human genomic medicine, infectious disease, plant, microbial and environmental genomics, synthetic biology and biological energy, bioinformatics, and software engineering. We are looking for self-motivated, inquisitive minds to join us in pioneering genomics and metagenomics.

      Briefly, our team has collaborated with researchers from various institutes to generate (sc)RNAseq and short/long read (meta)genomic sequence data from a variety of environmental and clinical sources. With these data, we have investigated the ecological effects of marine-based carbon sequestration, transcriptional differences between endometrial and normal tissues, metagenomic characteristics of samples from patients with post-acute sequelae of SARS-CoV-2 infection (PASC, i.e. Long COVID), and more.

      With supervision and guidance from a mentor in the Dupont Group, the candidate will assist in analyzing one or more (meta)genomic and/or (meta)transcriptomic datasets. The candidate will be responsible for learning and applying bioinformatics methods to investigate questions related to human and environmental microbiomes. The program will provide an opportunity to develop expertise in a subject area and present their findings in regular lab meetings and in an institute-wide poster session.

      The candidate will learn:

      This internship will touch each stage of bioinformatics analysis, from preprocessing to exploratory analyses to figure creation and presenting of findings. The candidate will have opportunities to work with widely used tools (e.g. SeqKit, Bowtie2, metaSPAdes) as well as contributing to new pipelines. The candidate will also learn and apply unsupervised machine learning algorithms over the course of the internship. Depending on the project, the candidate may have opportunities to perform network analyses and visualizations as well.


      Skills the intern will acquire:

      • Unix command line interface
      • Python and/or R programming
      • Experience with high performance computing (HPC) via the San Diego Supercomputer
      • Compositional data analysis skills
      • Exploratory and metagenomic data analysis skills (e.g. PCA and taxonomic profiling)
      • Package management using Conda

      Requirements:

      • Current undergraduate or graduate Student
      • Some Biology or Computer Science coursework, or relevant experience
      • Ability to work independently, while respecting the needs of a larger team
      • A commitment to scientific discovery
      • Strong written and verbal communication skills
      • Full-time attendance (40 hours per week)
